1.3 Course Description

Students will be introduced to Bayesian modeling in an applied natural resource management setting. This class will focus on teaching students to code, fit, check, and compare models rather than on the extensive theory underlying Bayesian statistics. The first third of the course will introduce core concepts in Bayesian statistics and teach students to fit and check general(ized) linear models. The middle third of the course will focus on the development of hierarchical (mixed-effects) modeling including an introduction to models with temporal, spatial, and spatial-temporal random effects. The final third will explore advanced topics such as predictive process modeling, state-space modeling, and integrated population modeling. Students will simulate, fit, and check the reliability of Bayesian models, and will be expected to write their own R and Stan code to achieve this end.

The class is 3 credits (2 hours lecture/discussion and 2 hours lab)

2 Course Objectives and Learning Outcomes

The primary learning objectives for this course are: - Develop a working knowledge of Bayesian methods and applications to resource management problems - Learn probabilistic programming language Stan to code Bayesian models - Understand the benefits and limitations of Bayesian statistical models when applied to real-world problems

2.1 Learning outcomes:

By successfully completing this course, you should be able to:

  • Elicit Bayesian models for analysis of data related to your discipline
  • Fit elicited Bayesian models and check validity of results using the Stan modeling software. This includes developing code in R to simulate fake data and fit Stan models to those data.
  • Correctly interpret results obtained from fitting Bayesian models and draw valid conclusions from those models under the Bayesian paradigm.
  • Be able to clearly communicate Bayesian analyses including results, assumptions, and limitations of those analyses. Similarly, learners should be able to visualize the output from a Bayesian analysis.

You will meet the objectives listed above through a combination of the following activities in this course:

4 Course Engagement and Grading Policy

4.1 Graded Course Activities:

Points Description
10 (10%) Students are expected to attend class, contribute to class discussions, and work with other students during in-class exercises.
40 (40%)
10 points for each of four assignments
We will be building models using R and Stan during labs, and there will be four homework assignments associated with or advancing the concepts we work on in those labs. Students are encouraged to work together. However, each student must submit their own homework and develop their own R and Stan code.
50 (50%)
5 points for proposal write up and 45 points for final write up and presentation
The aim of the project is to apply some of the techniques covered in this class to a substantial research-related task. Projects can be conducted individually or in small groups (up to 3 per group). Students are encouraged to select topics for their project which would be pertinent to their thesis topics and / or which could form the basis for a short publication. For group projects all group members must have readily identifiable tasks. The same grade for the project will be assigned to all members of the group. See further description below.

Note: Marks will be deducted (10% per working day) for late submission. All assignments should be submitted via email.

4.2 Due Dates

  • Assignment one: 15 September 2023
  • Assignment two: 6 October 2023
  • Assignment three: 27 October 2023
  • Assignment four: 17 November 2023
  • Project proposal due date: 22 September 2023
  • Project presentations and write ups due 4 or 6 December

4.3 Class Project

The project involves:

  • Selection of a project topic and establishment of a group (A one-page report should be submitted by the end of the 4th week of the semester (i.e., emailed to Cahill by the end of 22 September)).
  • A brief meeting with Chris Cahill to discuss the proposed project.
  • Verbal presentation of the methods and results of the study during the final week of the semester (15-20 minutes per group).
  • Written description of the methods and results of the study in the form of a scientific paper (Introduction, Methods, Results, Discussion). The write-up is due immediately after the verbal presentation.

4.4 Grades

The table below describes the relationships between grade point, percent, and performance. The first column identifies the grade point. The second column describes the percentage associated with that grade point. The third column describes the performance represented by that grade point and percentage.

4.5 Assignment Submission and Due Dates

Assignments for this course will be submitted electronically through email unless otherwise instructed. Assignments must be submitted by the given deadline or special permission must be requested from instructor before the due date. Extensions will not be given beyond the next assignment except under extreme circumstances.

All discussion assignments must be completed by the assignment due date and time. Late or missing discussion assignments will affect the student’s grade. Participation and Engagement During all classes, the instructor expects students to be fully engaged and prepared to discuss reading assignments. Students are encouraged to ask questions of the instructor, guest speakers, and their peers.

Active participation includes, but is not limited to, the following behaviors:

  1. Asking and answering questions of the instructors, peers, or guest speakers
  2. Bringing forth new ideas, information, or perspectives to academic conversations
  3. Discussing your readings and reflections with instructors and peers
  4. Meeting with the instructors to discuss your interests, assignments, or project

While working on group projects, students should be mindful of other students in their group; therefore, it is important for all participants to exercise:
